If your save file is missing (renpy stores and retrieves them from the same directory, so they are normally automatically accessed by new versions of the game) then I am guessing that you have started a new game? In that case, yes. The Town is only unlocked as an option if you have undergone the second transformation. So if you have had to go back to the start it will not be there.
