Despite their bickering and past rivalry, Shego does care about Kim. She wants the best for her and all the ladies in the harem. It's her role as the Alpha Female to be strong, keep order among the ladies, and show compassion when necessary. Her giving Kim the necklace for her big date with Ron is her way of showing it.
