The main character of Nadeko's original manga is named Nadekko, an obvious self-insert. (なでこvsなでっこ) Last episode when her and Yotsugi did the "don't make me fall for you" gag, they showed Nadeko as the star of a hypothetical Nadekko yuri arc. So presumably Yotsugi has seen that character in her manga, thus the nickname. You are correct that the "ko" in Nadeko (子) means child, which applies to Nadekko as well. Fun fact, the "nade" (撫) in Nadeko and Nademonogatari means "pat/rub" as in headpats.
