You're not missing anything. Rory is very naive, but she's not a complete idiot until later in the series, in my opinion... Oh, and Dean punched Jess because he assumed that he had forced himself on Rory... I mean, that is what it looked like... Jess was pissed because it looked like the first thing Rory did was go running back to Dean. Dean just happened to be there and stopped her as she went down the stairs though.
