It's not really a surprise, Ishiin straight up tells Kon he was aware of him whenever he was in Ichigo's body. As to why he's keeping all this from Ichigo until the last possible moment? Who knows? Maybe he didn't want to alert SS to his presence? He wasn't exiled like Kisuke, he went AWOL
