Humans are made of the 6th element, Carbon (hence carbon-based lifeforms). Carbon is an atom. She manipulates atoms. If an alien is made out of Silicone, the 14th element, there's nothing stopping her from manipulating that too. The only limit I'm not sure about is the amount of matter she can manipulate at once, like surely she can't just delete the universe... not that it matters anyway within the scope of the story, since she still has the power to beat omni-man. Eve vs. Omni-Man is mainly determined by how fast he is compared to her. If she can get the jump on him she wins, if they're face-to-face and it's a level playing field, once the bell rings he's already chopped her in half by the time the soundwave passes through her head.
