I'm honestly really impressed with how close you got! Funnily enough, I completely understand your confusion with the fade-in separating the two parts. The way the music works in VS is a little finicky, so all the tracks for the Devastation area were split, the ambience, the main boss area, and then the actual boss fight theme. The transition to the boss fight was REALLY jarring when just spliced into the first part, so after some people commented on it, the composer chose to fade it in for an easier transition. EXPLANATION TIME In terms of your analysis, you've gotten pretty close! The Devastation is a huge rift caused by a huge tower with machinery and a purpose I'm not gonna get into, but it was for a good cause, and the machinery worked. Unfortunately, it also allowed this corrupted mechanical eldritch other-world (the Rust World) to seep in and basically *devastate* the surrounding land and the tower, partially converting the area into a similarly rust-worldy environment. Your entire purpose for being at this awful, awful place is to scale that tower, retrieve a very, very important item from the top, and return to a very very important character with it. Unfortunately, the tower has a mad guardian, and that guardian doesn't take kindly to intruders clambering up it's *perch*. So you have to reach the top of the tower and drive off that bird that I hate (that bird that I hate) so you can grab the item and return safely.
