It's hard to comment without giving Classic Who spoilers. Davros turned up several more times throughout that era,and was usually seen as separate from the Emperor Dalek (there was a sort of civil war). I think it's safe to assume that the Time War caused the two of them to unite. The Doctor mentioning the Daleks attempting to move the Earth once before is a reference to a First Doctor Dalek story. As a piece of trivia,that particular story was turned into a movie,with Bernard Cribbins as the companion - so his appearance as Wilf is another cute reference. Basically,these two episodes are all about pleasing the fans. You have Classic Who,with Davros;Modern, with returning recent companions; Torchwood;SJA - all four versions are mashed together into this extravagant 'crossover'. For my money though, it's Penelope Wilton who owns this episode - I love Harriet Jones and her story arc.

Basically the Shadow Proclamation rose up in the aftermath of the Time War to fill the Time Lord's role of maintaining galactic balance, though they are nowhere near as powerful. Without spoiling Classic Who, they were not referring to Genesis, but some unseen event where his ship flew into the jaws of the Nightmare Child which was averted by Dalek Caan. The Time Lords bringing the Master back has more to do with their mastery over biology, and it's said they revived many legendary Time Lords to fight in the War, the Master amongst them, but he fled.
