Lelouch has already lose a lot of those he cares for and has recently experienced the death of Shirley and C2 losing her memories. He didn't mean to hurt c2, he loves her. He probably didn't even know she was so close behind him. He is just dealing with a lot right now and feared he would lose his sister too. It's something he instantly and deeply regretted as we can see by him shaking from remorse and the speech of how do u heal the hurt on the inside. Felt the scene was taken as Lelouch is a POS when there is more naunce to it.
